So Jaz and Darrel did a top 7 Naruto character and list and know it is time to do mine. There will be a little difference though. I will only be doing my top 5 not 7. I will also being doing to list that will represent my favorite characters from part one and part two. With this said, lets get it.
Past:
#5 Rock Lee: When Rock Lee was first introduced I thought he was a very big lame. They type to hit on girls with corny pick up line and then act cool after getting rejected. I was kinda right because he blew one of the worst kisses I have ever seen to Sakura but played it off cool. But his character changed quickly. With only being able to fight with Taijutsu he was determined to be the best Shinobi ever. He had one of the best fights in Naruto history and certified his spot as a top character. After that he had the surgery and fought Kimimaru in a great fight. Lee exerts determination and that is what drew him into my list.
#4 Neji Hyuga: I was actually scared of Neji when I first meet him. His eyes creeped me out and he just looked like one of those guys who would beat you up because you walked past them. I was kinda right but what draw me into Neji's character was that he was age 13 and had a philosophy on life. The things he went through lead him to where he was and he was sticking to his beliefs. And on top of that he was the third strongest genin in Konoha after Naruto and Sasuke. After Neji learned what it was like to be a friend his character turned around. His fight with Kidomaru was splendid and really solidified him as a great character. Neji made a fan out of me right there.
#3 Naruto Uzamaki: In part one Naruto was so cool and we could relate. When I was younger I didn't really have friends so I was always by myself. I understood some of Naruto's pain and I was willing to be a fan of his as long has he stood to his beliefs on becoming Hokage. no matter what people said about him or did to him he kept on trucking. He may have been an idiot but he was a great character who wpuld do anything for a friend and never back down. To tell you the truth, if it wasn't for Naruto I wouldn't be the great friend I am today. Even thought I might not like Naruto as much as I used to, we still have some things in common.
#2 Sasuke Uchiha: Just like how Naruto and Sasuke are two sides of the same coin, I had some of the same tendencies of Sasuke. Besides his badass attitude I was drawn to Sasuke due to his past and what might have happened in his future. Like Naruto, Lee, and Neji, Sasuke had goals that he wanted to accomplish. What really made me look into his character more was that at the age of 12, he didn't care if he killed his enemies. This is something that not all of the genin would do. Heck only Sasuke and Neji would do it. There are a lot of things that Sasuke has done to earn this spot but he will all ways take the cake for being himself.
#1 Shikamaru Nara: This has to be one of the realest dudes in the game. I have qualities that resemble Sasuke and Naruto but this dude right here is me. We both are lazy and only duo things when need to. We also have a sense of justice. What I mean is that Shikamaru will stop someone from picking on another kid. I sometimes do that as well. We don't plat that bullying shit unless its the actual game. Also Shikamaru is one of the smartest genin at the time. He was the only one to become a Chuunin on the first try. Even though he has responsibilities he still is lazy. I seriously don;t know I became Student Council President because I don't even want to go the meetings some times. Basically my point is that I am sort of the human version of Shikamaru. We also wear some sweet ponytails.

This is my current and final list of characters to this date
#5 Tobirama Senju: How can you not like Tobirama. This guy is nothing but business. Besides having a swagtastic character design (I mean look at my man's fur and armor), he is a good character. This dude has created tons of Jutsu including the Edo Tensei, Flying Thunder God Slash, Shadow Clone Jutsu and, the Space Time ninjutsu. I'm just saying that if it wasn't for Tobirama, Naruto and Minato wouldn't have been shit. What really puts him on my list is that he is the best Hokage to date. Did you not see him putting in WORK against Obito by his damn self. Minato couldn't cope with his inner problems, Hashirama was being in love with Madara, and Sarutobi was just hiding in trees. He is and was definitely a better leader than all of them.
#4 Danzou Shimura: How did you not see this coming. I am a huge Danzou fan. At first I hated Danzou will a passion but when he fought against Sauske everything changed. Not only was he a great fighter but he was very smart as well .He took control over the Uchiha uprising, he put Sasuke on the bingo list, he made sure we had a proper Hokage when Tsunade was on bed rest. Danzou was only Hokage for a week but in that week he put in more work than Tsunade and Minato. But what really made me a Danzou fan besides that he's the Wind Release Jutsu GAWD, he had good intentions of protecting the Leaf Village. It may not have been the way most would have handled it but he did it without any form of emotion. This is a true Kage. This is who Sasuke was talking about. When he named Itachi he should have also named Danzou. All I have left to say is RIP to a real nigga.
#3 Darui: Ever since I saw Darui I knew he would be a good character. I was wrong. He turned out to be a great character. Darui is like the Black Kakashi. He's just cooler because he's black. But how could you not like him. He has Lightning, Water, he can fuse them to make the Gale Style, and he has the signature Black lightning. He and A are the only two people alive who have that. Also he's the fucking Raikage now. Darui is one of the coolest characters to ever step onto the series that is Naruto. Darui was only introduced towards the end of the series so there isn't a lot on him but what we got is enough.
#2 Sasuke Uchiha: Sasuke stayed in his rightful place after a long bumpy ride.
#1 Shikamaru Nara: Of courser this wasn't changing.

If I had to pick my top five of all time, it would be:

I would also put in Neji and Hinata Hyuga and maybe even Shikamaru. Also Rock Lee and Guy Sensei because they have so much determination it's not even funny. I love almost all the characters, so this is just an "off the top of my head, if I had to pick these characters they would be this" list. I also agree with your list and think it is very well thought out and put together.
